We recently separated with my wife and i moved out. The mortgage for the family home she lives in with our 3 kids is in my name and i pay it in full (she does not contribute even tho she works). I am considering going to CSM to set up an official maintenance agreement. Does the mortgage payment count towards my CM?

Unless you can come to an agreement regarding this, then it's not going to count I'm afraid. This is something you will need to sort out as part of the divorce.

I agree with actd the CMS will calculate the amount you pay based on your wage, there may be a reduction due to you paying the mortgage but it won't count towards the actual payment.
It may be better to try and get a private agreement between you and your ex, so that what you pay out on the mortgage will be taken into account, just make sure that if you do manage to make an agreement it gets written up in a way that shows you have been making payments in way of mortgage or you could get caught out later down the line.
