I separated from my partner 2 years ago . We lived in a housing association house with a joint tenancy. She left with the kids to a different city. I got a child arrangements order to see my children every other weekend and in the holidays.
ive not told the housing association about my situation as i feel they may kick me out.
is there any way of getting a transfer of the joint tenancy ?

You may find the answer in the terms and conditions of your tenancy, or more broadly in the housing associations own rules and regulations.
It may be worth speaking to the Citizen's Advice Bureau also, but as above, the T&Cs of your tenancy agreement will hopefully clarify.
